When users are unenrolled from a course, should they still show up as in-progress in the users record of learning? Or is there some process that should be running to remove it from the record of learning that might not be running on our end?

I don't think there is a problem with the setup - its more the terminology.
There is currently a feature TL-15727 waiting for review to improve the Active learning functionality in a users Record of Learning. Currently the active learning includes unenrolled users. This feature is looking to differentiate between learning that is actively being pursued and learning that the learner has withdrawn from.
