Do you mean that you added the organisation frameworks with the organisation csv . It is possible to add more than one organisation framework with this file. This file does not assign the organisation to a user it just creates the organisation hierarchy.

It is the job assignments file that links the user to the organisation - the organisation needs to exist before it can be assigned to a user.
