You should be logged in as a Site administrator to see these settings.
In Totara 12 these are under Appearance > Theme selector to select themes
The theme settings can be changed by selecting the Basis theme (or your own one)
There are more details on themes documented here

Just rereading this and can see you are wanting to change the theme by Audience or organisation .
It isn't currently possible to apply a theme to an audience. There are currently some multi tenant features to help do this such as assigning dashboards to audiences. There are also some more multi-tenant features in Totara 13 and we have a current feature request for this.
