I tried this and Deleted users are visible when assigning a Manager in the user profile.

I checked to see if the deleted user appeared under My Team for the manager and they didn't which is good. This should be fixed so deleted users are not displayed when assigning Managers

I tried Assigning roles at the system level and course level but I couldn't see the deleted user listed  (I tried in the demo.totaralms.com) ,how were you assigning roles?

We've fixed this bug now, it will be in release 1.0.6 due out on Tuesday 5th April.
