Totara already uses jquery, so you'd just need to add your plugin as an extra option.
Take a look at local/js/lib/setup.php which handles including javascript files in totara. You should be able to add another option, then include it in pages using the local_js() function.

Sorry, totara support doesn't really cover helping out with code customisations, we're pretty busy working on the 2.2 release at the moment so I can't really be of any more help.
