On Totara v12, I no longer see the box for Allowing scheduling conflicts (Override conflict) for a trainer.
This is for trainer who are double booked in their calendar. Allow or disallow scheduling conflicts to exist while creating a new session.
Is it a plugin that we are missing?

The Allow scheduling conflicts should still appear for the trainer role with the default settings.
To rule out role permission - does this box show when you are logged in in the Site admin role?
If it doesn't show for admin then there could be an issue with a customised theme hiding this. To rule out the theme can you select the standard Basis theme to see if this makes the Allow scheduling conflicts box appear?
