There was an issue that has been fixed in 12.19 and 13.0 where records weren't imported when the enrolment method of the user was not manual enrolment.

if this doesn't apply to your case can you or your partner create a support ticket with details on the Totara version and the settings in the course completion upload . A sample of the course completion upload file would also be helpful.
