We have created an evidence type called external qualification, we would like to generate report a to see when someone's certificate or license/qualification expire.
Any advise on how i can make this happen? will i be able to replicate the same approach using certificate module?

If you are using Totara 13 or above then there is the option of using an evidence bank and then reporting on this using the Evidence report source providing the user has permission to view the evidence item

I have created a new evidence type using the evidence bank and updated few records. Unfortunately, the reporting system doesnt show the custom fields I created under the evidence type. I have the admin access, am i misisng a setting here ? i am on Totara 13

Can you try the Evidence source this will show the evidence types for each user.
To access the custom field that are associated with an evidence type you need to click on the link for the name of the Evidence.
The custom fields aren't available directly unfortunately.
