I guess the "delete" flag in the sync file was set to 1 so sync assumed the users were to be deleted?
Unfortunately when users are deleted most of their enrolment, completion and all sorts of other data are removed and only the bare shell of the account remains in the system. There won't be much left to recreate completion data etc.
To get the data back the best option would be to ask your partner to roll back to the most recent database backup. The level of resulting inconvenience will depend on how recent that backup is!

We tracked down an issue where sync would delete some users if the sync flag on the profile was enabled, but the user had no ID Number.
A fix for this issue was included in the 16th July release of Totara 2.6.5
