I'm currently running into an issue where we have a user in one organization that serves as a manager of all users in another organization. The manager doesn't want to get any emails about those users. Is it possible, other than using a fake manager in between the real manager and the users, to selectively disable those emails?

Just to clarify are you wanting the manager to receive emails as a manager of one of the organizations but not the other?
I can't think of a way that this can be done - it is possible for a user to select the notifications they receive by selecting the profile in upper right corner and selecting preferences and Notification preferences.

Correct. I think the only solution is to put in a user between that person and the users in the other organization.
