If the orphaning is the result of deletion of the item then there is a Recycle bin that can restore courses and activities for a specified period. By default this is set to off so probably won't be of help if the item has already been deleted without this enabled.

It is also possible to set automated course backups

For programs and certifications there isn't a backup available.
