We have some courses which contain OJTs which are on certifications. We have discovered that when the learner's certification window opens and the course completion is reset, it does not remove the OJT completion but does remove completion for the other activities (videos, eLearns, PDFs etc).
Does anyone else use OJTs and Certifications? If so, have you had / resolved this issue?

This is a third party plugin and not maintained by Totara - Totara have investigated this plugin for inclusion in core and found the function ojt_archive_completion which supports recertification does not function correctly.
The fix would involve removing the instantiation and use of completion_info in this function. The activity completion data is being reset, but then the certification completion is being recalculated due to one of the calls to the completion_info object before the course completion was completely reset.
